Last year we took our R-Pod to be winterized by a professional. I wanted to de-winterize it myself, but I am confused by what I found: the valves going in and out of the heater are open, and the bypass is closed. Shouldn't they be opposite? Should I be concerned? Any advice would be appreciated.

Make sure you are interpreting "open" and "closed" correctly. The hot & cold valve handles should be perpendicular to the pex, and the bypass valve parallel, for winterization. Then in the summer the hot & cold will be parallel, and the bypass perpendicular.
If they are in fact in the summer position the person that did the work either completely filled the water heater with antifreeze (a waste of antifreeze but otherwise not a problem), or did the winterization and then changed the handles back so they would be in the correct position for you come spring time (also not a problem).

There is a possibility they winterized with air, in which case they may not have turned the valves. I don't.
