I'm moving wires around.

I currently have two auxiliary input/output SAE cables connected to my dual GCs - positive and negative connected to battery bank. I use them for solar input and/or aux output like water transfer pump, fans, lights, etc.

Question:  Is there any disadvantage to running negatives to chassis?

It depends. The battery negative should be connected to chassis ground. But its better to run a negative conductor directly for heavy currents because there is usually a higher resistance in a connection via the chassis which results in a larger voltage drop than is preferable.
