As discussed in another post, I recently got a new Silverado to pull Eloise. I got them to put in a brake controller before I took possession. After three trips, I've experienced problems with it on every trip - in a nutshell, the readout occasionally doesn't show what it should be showing. Until the las trip, I've pulled over or gotten to a stop light, hopped out, ran back and unplugged the trailer cable and plugged it back in, and it's worked. Also, I should note that 90% of the time, it seems to have worked correctly. However, at the end of the last drive home, it quit working completely. I drove the last 10 miles (thankfully, through town at 45 mph max) with no trailer brakes.

I started searching around the Internet, and found that after making the wiring connections under the dashboard, a few things need to be done at the power box under the hood. There's a wire that needs to be connected to a post to send power to the brake controller. There's another wire that needs to be connected to a different post to send 12V power back to the trailer, and unless your truck has dual batteries (mine doesn't), a 40 amp fuse needs to be put in for this 12V circuit.

What did I find when I popped my hood? Both wires connected to the 12V circuit post, and no fuse installed.

I've corrected the wiring and put in a fuse. I've not yet hooked it back up to see how it responds. But I'm wondering if anyone knows whether this could cause damage either the pod or my truck?

I'm no mechanic, but I wouldn't think it would cause any damage.  Though, IMHO it was certainly dangerous to have them (especially the high current circuit) connected, with no fuse. 
 
It is a shame that the controller was put in like that.  I always installed my own controllers and presently have a Prodigy.  It was very simple to hook up in the 09 Silverado.

My dealer wired my Prodigy as you finally did.  Two different power connections along with a 40amp fuse back to the trailer.  You should have been given a controller manual with a wiring schematic.  If you can follow the schematic, do one more check over to make sure that the installation if finally correct.

I agree with David - I doubt that the lack of a fuse would cause any damage. Also, I don't see how this would cause the brake controller to malfunction in the manner you've described.

That said, you should definitely fuse the wires. I suggest using self-resetting fuses.
